There is a fuckload of racism in Japan - foreigners are routinely singled out as the cause of crime, rape, HIV, etc.
The Japanese barely ever insult you to your face, especially if you're white. Instead they call you barbarian (which is what gaikokujin means) and cross to the other side of the street/other end of the subway car because they are scared you'll rape/attack them.
If you're a visible minority, then all bets are off. Police harass you, the government blames crime on you (check out ads in subway/bus stations) and many Japanese people view you with automatic distrust.

They are driven by Uyoki Dantai (nationalists) who want to re-militarize Japan, expel foreigners and basically go back to the wonderful old days of the Greater East Asia Co-Prosperity Sphere.
I would never say that all Japanese are racist (many are not), but there is certainly racism in Japan. The difference is that it is very subtle and not overt like it is in many other countries.
