When Tim Thomas of the Boston Bruins boycotted the visit to the WH to visit Obama, I remember saying how wrong it was "leave your politics at home" etc. Other media outlets shared this opinion.

I wonder if these same media outlets will express their disdain...

Tom Brady didn't show up with Obama and it opened the door for the other Patriots to do the same so it's not a big deal except to the media.

Brady could have told the truth that he didn't want to meet Obama instead of making up a “family commitment" excuse... that was lame.

It sounds like it. Unfair to put the players into the position of participate or boycott and have the media make you seem like you're a bad person.
I don't get why the visit to the White House to begin with.
